It would use the same damage calculations for normal attacks. For example, lets say the party member's attack is 50 and the skills Base Power is 150 and the enemy's Defense is 75. I don't exactly know the damage calculation formula, but lets say it's Base DMG + Player Attack - Enemy Defense. The skill would deal 200 Damage normally, but due to the enemy's Defense it would be reduced to 125. It would be also great if enemies could use skills, too.
